Troy Aikman debut full season in 1985 was as a starting quarterback for his college team, and he helped lead the Sooners to wins against Minnesota, Kansas State, and #17 Texas in the Red River Shootout. However the Sooners ultimately lost to the Miami Hurricanes, and Troy Aikman was forced to leave the match with a broken ankle. In addition, he was defeated by Michael Irvin, who later became his teammate, and Jimmy Johnson, who later was his head coach and who had previously scouted him while serving as the head coach at Oklahoma State. Troy Aikman claims that he does not remember participating in the game at all. Troy Aikman was unable to score a touchdown during Super Bowl XXVIII due to defensive efforts, but the Cowboys were able to prevail against the Bills by a score of 30–13 thanks in large part to Emmitt Smith's rushing ability and many important mistakes committed by the Bills offense.

On March 29, 1994, head coach Jimmy Johnson resigned from his position, and Jerry Jones replaced him with Barry Switzer, who had served as Troy Aikman's collegiate mentor at Oklahoma. The Cowboys ended with the second-best record in the NFC, behind the 49ers, and Troy Aikman was injured again and didn't play. The Dallas Cowboys defeated the Green Bay 35–9 in the Divisional Playoffs, but they were defeated by the 49ers to a score of 38–28 in the NFC Championship. As the Cowboys once again ended with the top record in the NFC in 1995, Troy Aikman threw for more than 3,300 yards, and the 49ers finished as the second-best. Troy Aikman was taken out of an eagerly awaited rematch between Dallas and San Francisco when 49ers' Stubblefield landed on him and forced his knee to hit the ground. The Cowboys hosted the Packers in the NFC Championship after the 49ers lost to the Packers at home in the playoffs. The Cowboys defeated the Packers for the third consecutive season, this time by a score of 38–27, to acquire their third appearance in the Super Bowl in the past four years. Troy Aikman threw one touchdown pass for Dallas in their victory over the Pittsburgh Steelers in Super Bowl XXX, which Dallas triumphed 27–17. Troy Aikman was instrumental in leading Dallas to another NFC East Division victory in 1996, despite the Cowboys' offensive struggles. This earned them a home playoff match for the Wild Card round, when they defeated the Minnesota Vikings by a score of 40–15. The next week, in the Divisional Playoffs, Dallas was defeated by Carolina by a score of 26–17.

Troy Aikman became the maiden quarterback in Cowboys history to have three consecutive seasons with 3,000 yards passing in 1997. Troy Aikman is now ranked third on that list, which places him below Tom Brady as well (122 in the 2010s).

Troy Aikman said that the true reason he retired was due to ongoing back troubles that he had been experiencing in his last season during a radio interview that took place in late December of 2013. Troy Aikman said that he underwent back surgery during the offseason after Super Bowl XXVII, and that the procedure went well; but, by the time he reached his last season, he was in continual need of therapy for back discomfort. He blames the back problems, not the concussion, for the end of his career, despite the fact that the hit by Arrington caused him to miss the rest of the 2000 season.
